Joanna fixes her clothes as she walks around in the tail area of the lower section of the plane. She greeted the guard carrying the keycard to the lifts and walked around, stating that she was only looking around. As she walked around the guard, she smacked him in the back of the head with enough force to knock him unconscious before taking the card off of him. Jo uses the card on the nearby lift system, causing the lift to raise with the briefcase with her weapons. She took the case and walked out of the room, facing a fenced lift with a Hoverbike on it, something she felt may come in handy later, but wasn't sure about. Despite this, she used the keycard on this lift to lower the hoverbike to above the hatch on the bottom of the plane. As she went into the next room where the Flight Attendants were, she noticed a small elevator lift and placed her briefcase in it, sending it to the floor above.

Joanna walked through the lower sections of the plane, saying "Hi" to the guards as she went through and went up the steps to the next floor of the plane. After this, she walked past two sections of the plane where there were empty seats and various guards walking about. She found herself nearing the front of the plane and found the elevator lift that had her briefcase. After taking the case, she went into the next section of the plane and noticed a ramp leading to the floor above, where the cockpit and President's Room were located. She walked up the ramp and turned to her left. The small Institute Visor she wore above her left eye (that is connected to the ear for radio transmissions) activated as Carrington states "The President's Room is on this level Joanna", causing her to silently respond with "Received"

Joanna walked into the room at the end of the hall and looks to her left, seeing the UNF President sitting at his desk with a cup of coffee. "Who are you young lady?" "Mr. President, you're in danger. Trent is trying to kidnap you!" "You can't make accusations like that without evidence. I assume that you have some?" "This is a recording of a meeting between Trent and the other conspirators..." Joanna takes out a flash drive-like device and plugs it up to the President's laptop, pulling up the video taken back in Chicago. After watching the video, President Clanton sits down in his chair and sighs, "This seems....overwhelming....I'm in your hands, what do we do now?" he says.

As this happens, a Skedar Shuttle flies around the aircraft and attaches itself to the side of the plane, connecting a boarding tube to one of the fuselage doors. The fuselage door is blown off of its protective sealing system, causing a loud explosion to echo throughout the plane. President Clanton yells out "What the hell was that?" before Joanna tells him "We have to get you to the escape pod, follow me!" They both run out of the room and down the ramp to see dataDyne guards and Skedar Warriors (using devices to give them the appearance of a human) shooting down any and all Presidential Guards in their way. Joanna starts shooting the dataDyne Guards and Skedar as she leads the President to the bottom of the plane where the Escape Pod is located. Before she can get into the hallway with the door that leads to the lower section of the plane, Trent Easton stands behind two rows of empty seats with guards beside him. He orders the guards to shoot and laughs as he runs off to the back of the plane.

Joanna manages to kill the Skedar and leads the President to the escape pod. She goes to the fuselage door where the Skedar Shuttle is connected to the plane and thinks to herself "Maybe a mine will detach the UFO" After this, she runs into the tube to the end and looks up at the area where the guards dropped down from and throws a mine into the top of the tube. Not before long, the plane begins to lean downwards, "Something's wrong! You have to get to the cockpit!" Carrington warns Jo as the plane begins to slowly gain speed as it leans downwards. Joanna races to the cockpit and kills the guards in the room outside of the cockpit and opens the door. Two guards stand there with the dead bodies of the pilots before Joanna kills them and looks over the controls. "Maybe activating the auto-pilot will bring the plane back under control" she thinks to herself as she activates the plane's auto-pilot.

The plane slowly starts to lean upwards, back into a stable position and flies forward. Joanna then walks back to the tube and activates the mine, causing it to explode. The flames shoot out towards her, causing her to move out of the way and notice that the tube was still attached as the flames began spreading. "Elvis, Elvis! I can't detach that tube from the fuselage. Can you take it out?" Joanna worryingly says to Elvis over her radio on the Institute Visor. Elvis, who was following the aircraft in a Maian Vessel, responds "Piece of cake Joanna, watch this!" he says as he begins touching in commands on the ship's control system. He flies the ship towards the Shuttle in attack formation, but nothing happens..."Uh oh..." he says. "Watch what? Will you stop playing around and shoot!" Joanna yells. Elvis shakes his head with his hands on his forehead, "Out of options!" he says before stopping for a few seconds. "Joanna, brace yourself for impact!" he says as he turns his ship around and rams into the tube, tossing the Maian vessel into the side of Air Force One, knocking all three craft downwards towards the surface as an explosion knocks their power systems inoperable.
